After finishing the farm, it worked perfectly, producing the predicted amount of honey bottles per hour. However as soon as I saved and quit, made a backup and reloaded the world all of the bees were in the hives.
So to get honey faster, you need more bees, more hives and more flowers. Also, bees stop pollinating when it rains and at night, so building it in the nether would be more efficient - as long as you're prepared to stay near them in the nether of course. Might be ok, if you leave the game running overnight for example.

Sending an item or entity through the portal will load the other side. You can just send a minecart back and forth, or have droppers tossing items through the portals constantly. It only keeps a 3x3 section of chunks loaded, but it's plenty of room to set up some honey farms. This video does a good job explaining it.
Turns out observers DONT detect when bees enter the hive, but DO detect when they leave. So every time a bee left the hive it sent a signal to my dispenser and shot out an empty bottle. Easy but annoying fix: don't automate honey farms I guess. I set up a honey and honeycomb farm. No problems with the comb side, but the honey side had a problem.

Try removing the comparators, then manually extracting the honey with shears and then placing the comparators again. If you place the comparators while the hives already have a bit of honey in them, the redstone level wont be 0 and the comparators wont work properly. The bees need an air block in front of the hive to enter/exit.
