Okay, I played the SoulSilver rom, and the problems start when you leave Mr. Pokemon's house. Did you save after this? If not, make a quick save / regular save when you're inside of Mr. Pokemon's house, and if your character's sprite looks weird when (s)he walks out, re-load the save and walk out of the house again.
